Im sure you're no longer active, but for anyone who is wondering how to make the eyes transparent, Try connecting texture's alpha into principled's alpha. Then go to material, change the blend mode to alpha clip. (Also make sure you're in the shading tab)

Link's eyes came blank, but when I go to view the textures, they are there, looking normally. Do I need to make something transparent? I am currently using Blender 2.77 and know my way around it.
